Dr. Bilal Philips wrote a book called "The Quran's Numerical Miracle: Hoax and Heresy". I suggest you read it to see a detailed refutation of Rashad Khalifa's ideas.
In addition to that, that Islamic Jurisprudence College/Academy مجمع الفقه الإسلامي [which is under the Muslim World League] has issued a fatwa [religious opinion] -during its Eleventh Round which was held in Mecca from February 19, 1989 to February 26, 1989- which declared Rashad Khalifa to be an apostate [i.e., out of the fold of Islam] and warned of his writings. It mentioned four points claimed by Khalifa, and any one of these four is enough as a basis to declare this man to be no longer a Muslim:
1- His denial of some verses of the Qur'an
2- His denial of the Noble Sunnah [The Prophet's -peace be upon him- actions, words and approvals].
3- His claim that the prayer of the Muslims is a prayer of polytheists
4- His claim of prophethood
This
fatwa was signed by many scholars such as:

2- Salih ibn Fouzan ibn Abd-Allah al-Fouzan
3- Bakr Abd-Allah Abu Zaid
4- Dr. Abd-Allah Omar Nasif

7- Muhammad ibn Abd-Allah as-Sabil
8- Dr. Muhammad Rashid Raghib al-Qabbani
9- Dr. Talal Omar Bafaqih
